We have homemade traps in place and a couple of other mitigations that seem to be working.
But I am having trouble with it all, because fruit flies are actually very interesting. The suite of sleep genes is so very old that fruit flies have essentially the same ones as human beings do, and have been used in sleep studies where the researchers became very much attached to them, one researcher even exclaiming at some point, "They're people! They're little people with wings!"
It is sad that I can't have little people with wings in my house, but they don't understand boundaries.
